Much of the old endowments was restored, but the new stalls could not be identified with the old territorial prebends, and were therefore distinguished as 'the first stall, 'the second stall, and so on. After 1607 the Prebendaries were empowered to elect a Sub-Dean. The cure of souls was discharged by two vicars, and the choir was composed of six lay-clerks and six choristers.

The bishop erected his cathedral in the city of Manila, by apostolic bulls, with prebends paid by the royal exchequer, until there should be tithes and ecclesiastical revenues to maintain themselves. Moreover, he provided whatever else was necessary for the service and decoration of the church, and for the divine worship which is celebrated there with great solemnity and display.

Even Berlaymont was at first disposed to side with the opposition, but upon the argument used by the Duchess, that the bishoprics and prebends would furnish excellent places for his sons and other members of the aristocracy, he began warmly to support the measure. He ordered the Canons to look to their prebendal houses. He tried to control their acceptance of benefices in plurality. He forbade them to farm their prebends to any but brother-canons except with his licence. It was he who gave the prebends their territorial names. Most important of all, he decreed in 1303 that the cure of souls in each prebend was to be entrusted to a vicar-perpetual.

As the Roman Catholic canons of Strasburg hesitated to allow them, as being under the ban, the enjoyment of their prebends, they took violent possession of their benefices, and the support of a powerful Protestant party among the citizens soon gave them the preponderance in the chapter.
